Differences between MFP/Fitbit/Runkeeper

I am fairly new here - on my third week. I lost 70 pounds three years ago with Nutrisystem and am currently working on losing the 20 pounds that crept back on. I am 50 years old, 5'6, female and weigh 167. I have lost about 16 pounds since January and have been struggling with losing more. I started using MFP and love it. I had been only eating 1200 calories a day and exercising a lot. I wasn't eating enough with the amount of exercise I was doing.

Here is where my confusion is. I run about 2.5 miles and day and then walk another 2 right after. I always have my Fitbit on, but use Runkeeper, as well. I have the Fitbit sync with MFP, and I do not enter the Runkeeper stats. Yesterday I went on a 3 mile hike and then walked 3.5 miles later in the day. Fitbit only showed me walking for 6 miles for the entire day. Seeing how I know for sure that I walked 6.5 miles, plus all the other steps during the day, I don't understand how Fitbit had me at less miles. My stride is set correctly. I also get confused between calories earned back. Because my base is set at 1200 calories and that is the lowest I should go, I do need to eat back some of the calories I earn through exercise. Even though my steps from Fitbit show exactly the same in MFP the amount of calores to eat back is always very different, so I don't know which app to use. I have MFP set to lightly active and Fitbit is set to the equivalent. My calorie deficit is 1000 calories on both. At the end of the day I am always under for calorie intake on MFP and over on Fitbit. I keep bouncing back and forth between the same two pounds. It is all driving me a little nuts. I also do strength exercises every day, but don't enter any of them.

I don't use the foodplan part of fitbit. I find it confusing to have 2 things telling me what to eat lol. One is plenty.

But why are they so different?
