iPhone Health App v. Manually Entering walk/Run

I'm hoping to gain some motivation by entering exercise rather than using the steps feature in the iphone health app. I have the iPhone health app linked to MFP. I like to go for a jog with my phone for music and enter it as exercise in my diary, but I think that counts the exercise twice. Once as steps in the health app and again as the exercise I enter in the log. Does anyone know how to pause the health App?
