Fitbit Calorie Burn Count

So I know the Fitbit tracks when I do cardio (so when I'm on my elliptical it tracks it on my Fitbit perfectly) but it doesn't transfer over to MyFitnessPal. So if I plug in what I do into MFP to figure out my CICO for the day, suddenly my Fitbit says I've done twice as many minutes since it's technically been recorded twice.
Should I stop wearing my Fitbit when I work out and just manually log my exercises into MFP?

While the exercise doesn't transfer on it's own, the calorie burn for it is included in your Fitbit adjustment so there is no need to log it. If you want to make a note of it here, you could always add it to the note section of your exercise diary.0
