I am linked with my activity tracker, in my dairy, as I get more steps, it's taking calories, is that right?

The more steps you take, the more calories you burn.

If you have negative adjustments enabled and have not walked enough steps to meet your TDEE based on the activity level you have selected then yes. That is the way it works. As the day progresses and you move more you will see it add them back.
