Using the IIFYM calculator you need to enter how many minutes you exercise a week including cardio.
Wondering if you calculate it from the time you start lifting till you are done, assuming you do not have to wait on equipment or machines. I figure the rest time between sets is not subtracted as long as it's not an abnormal amount of time.

Don't get lost in the details. Calorie calculators provide an estimate. To dial on the accuracy of your TDEE you need to test the estimate. Stay consistent with tracking and exercise over an weight week period. If your TDEE is incorrect make calorie adjustments to fine tune the estimate.
Tldr-' don't bother with subtracting rest times.1
