Keep your heart rate up for a total of 30 minutes. If you take a lot of breaks, you might need to for longer overall.1

I suppose it depends on the type of workout. Personally, if i'm doing intervals on the rowing machine, my rest time between intervals is spent rowing at a slower pace. In that case, I count it towards my total workout time because I'm still working. That said, I use a heart rate monitor, which I assume is accounting for my lower heart rate during rest and is adjusting my calories burned accordingly. When it comes to weight or resistance training, I don't count the rest time toward my total workout time.0

I don't include resting as part of my workout. Are you talking about cardio or weight training? I don't take breaks when doing cardio, and I stop my timer when resting between weight sets.0

Describe your workout perhaps?
Workout is far too generic a description to get meaningful advice.
For example if strength training then it does include rest periods between sets, if cardio workout then no.0 -
How are you using the burn numbers? You can count the whole thing, and that's one reason it's suggested to eat back only half - 3/4 of your exercise calories. When I go to class or work with a trainer, there are always short rest breaks built in. I just log the total time of the session, which also includes warm up and cool down. I log the exercise as a record and to keep me motivated, I don't base my intake on my exercise calories, so the numbers don't matter as much to me. I use an average TDEE target. It makes me nuts to see the MFP numbers changing constantly throughout the day. I never know what my true intake should be, especially if I have to do extra math in my head to adjust for the exercise cals.0

Personally, I log for only the time that I am actively lifting. So if I am at the gym for 60-minutes but my rest time totals to 15-minutes, I'll only log 45-minutes of weight training as cardio.0 -
Then again, I don't really eat back calories according to how much MFP says I burn anyway0

I log 45 minutes out of 45, with 6 timed sets each of 4 different exercises, 30 seconds rest between sets and 2 minutes between exercises. That 45 also covers about 15 minutes of warm up/down usually including a few minutes of cardio.
I do log all my exercise, but I halve the calories mfp assigns to it, and at most eat back half of that number, but I usually don't eat that high. My food intake usually keeps me too full to keep eating.0 -
I would only count the time you are actually doing your activity not resting.0
