Building strength/endurance/flexibility when starting at the bottom

So I've been a pretty sedentary person for most of my life. I have a desk job and when I'm not doing that I'm studying for all of my classes. I was never really part of any sport and I never had any after school sports clubs.

I've never had any sort of formal experience with exercise, and when I looked up some of the beginning exercise circuits I found I couldn't do many of the exercises. I can't do any pushups, I get out of breath after maybe 5 minutes of moderate exercise in circuit training and 30 seconds in jogging, and yoga is out of the question because I can't even touch my toes. Standing up straight is a good stretch for me. But despite all of that, I really want to get better at exercising.

How did you build up strength/endurance/flexibility when even beginning exercises are difficult and leave you winded?
