According to my food diary I've been going over my sodium limit. I've been staying within my calorie range, but my sodium has been going WAY over what I'm supposed to have. Is this going to stop me from losing weight? And if I drink lots of water will this counter act it?

Calories are king. As long as you are expending more calories than taking in, you will lose weight. Unless you suffer from high blood pressure, or have been told by your doctor to reduce your sodium, you should be fine.
Consult your doctor regarding your sodium levels. Some people consume more sodium than the daily recommended and are in great health. Other people, like my grandma, have very low sodium intake and have always suffered from high blood pressure.
I don't think drinking extra water is necessary. Sodium may increase water retention, but water weight is different than muscle/fat weight.
