If you're following MFP's goals, the calories are meant without exercise

When you log in your exercise it should autocorrect to show much you can still take in. Maybe my app is updated but I know when I exercise it shows up as a surplus of calories.

As MFP is setup by default, nope. When you log your workout, MFP will add calories to your daily allotment. Which is good - you're probably hungry after burning all those calories and need the extra food. On non-workout days, you'll only have your net calorie allotment total.

I look at calories like a paycheck, I get X calories per week in my "bank". Just like with money, I spend more some days and less on others. In the end it is the energy balance over time.
