MFP provides a daily goal without calculating any extra Calories earned through purposeful exercise. It is designed for users to log purposeful exercise and eat back at least a percentage of those earned Calories. Those earned Calories are distributed to the grams of carbs, fat, and protein per your percentage distribution in your goals.

Adding the exercise will increase your calorie allowance. MFP has to assume you'll get those calories from food ( ;) ), so yes, it will increase your numeric goals for nutrients by applying the goal percents in your profile to the added calories.

That's not a great reason not to add your exercise. Especially if you're doing a lot of exercise, and/or have a high weight loss rate pre-exercise (like 2 pounds a week) you need to eat back some of those exercise calories in order to stay strong and healthy while you lose weight.

Think of your MFP protein goal as a minimum, and try to get that much at least (more is fine unless you have some rare diseases, and you'd know).

It's OK to go over your fat goal, too (be sure to get at least some fat), or to go over your carb goal as long as you're getting enough protein, some healthy fat, and some good fruits & veggies.

If you're within your calorie goal, you'll lose weight, regardless of your macro distribution (though macros are important for good nutrition), unless you have some unusual metabolic condition.

If it freaks you out to have your macro goal go up when you add exercise, you can always skip forward to a future diary day that you haven't filled out yet, see what your pre-exercise goal would be, and base your important macros on that.
