Struggling to meet my daily calories.

Any advice would be awesome thanks :)
So I'm struggling to meet my kilojoule goals, I'm about 1000 under (around 250 calories?) I'm not trying to loose weight exactly, I'm trying to gain a little muscle and lower my body fat percentage. Anyway I'm wondering how negative of an effect this is going to have or if it should be fine? My net intake is right it's just the excersise taking it away, and by the end of the day I really am full.

    food cals - exercise cal = net calories

    so your calorie goal and your net calories should be the same

    Sorry, I mean my food calories are over my goal but my net calories are under.
