Is it bad that I go over my daily protein goal?

No. You should treat your protein goal as a minimum - especially if you're using MFP's default macronutrient ratios. It's not only perfectly fine to exceed it, it's probably a good idea.2

One of the experiences is feeling slightly bloated, with some nasty gasses being released, and this is after somewhat extreme levels (eating 300+ grams on a cheat day). I doubt that the majority are EASILY hitting 200+ per day, therefore it is really not an issue - if you are hitting these numbers anyway, it is then likely that you are big and need these amounts anyway, meaning that there is no issue.
To answer your question, unless you really force your diet to have so much protein every day then there is no problem.0
