I recently found out I can’t eat vegetables and most fruits because they contain nitrates which are a migraine trigger for me. In that time frame I have gained and now weigh more than I ever have before. I started working out but now am wondering what I can do to replace it replenish all the valuable nutrients I am missing from my diet.

A general multi vitamin is a good way to ensure you don't get deficient in any thing1

I think the multi is probably a good suggestion for a little insurance. I think in order to pinpoint suggestions you need it would be helpful to know where you are deficient now. If you don't know you could ask your doctor to do some tests because you may be fine with your current diet.3

This would be a perfect scenario in which to ask if your doctor can refer you to a Registered Dietician for assistance: You have a medical condition that seriously affects your food choices, and you need help figuring out how to eat in a healthy way in those circumstances.
Best wishes!2
