How long should it take a beginner at 3 resistance ?
When I did it it took me about 12 minutes - not sure if the calculation was right or if I've got this all wrong.

Stationary bikes don't move, you didn't do 5km. You simply used the bike for 12 minutes.
Stationary bikes often exagerate "distance" compared to the same effort outdoors (no wind resistance, no rolling resistance, no gravity....). Partly to flatter the user no doubt.
"Beginners" might be male, female, fit, unfit, strong, weak, old, young, big, small. Capabilities will be enormously varied.
Different exercise bikes have completely different resistance settings, you can't compare "resistance 3" on one to other bikes. If your bike displays power (watts typically) then that could give a valid comparison to other people using other machines.
In reality you should only compare your results to yourself using the same machine repeatedly.

I just bought a outside bicycle this week. After riding an indoor bike for 2 years, the outdoor bike is WAY WAY harder.2

Did it feel like you were getting your heart rate up and working moderately hard? That's all that really matters, as sjomial pointed out there are too many other variables involved.
I have one of my bikes on a trainer for winter/bad weather training. On it I can easily maintain speeds (I have a speed sensor on it that counts the revolutions of the wheel) of 35+ km/h.....in the real world my race pace over 30km is closer to 30 km/h.0
