If I consume 3000 calories and burn calories in the gym does that mean the remaining calories would be the amount I have consumed that day?

I don't understand your question. I think this may be the answer you are looking for though:
Eat your MFP goal each day. This is set to create the deficit needed based on the goals you selected. If you log exercise it will add calories to your goal for the day, and you should try to eat those calories with the method MFP uses.0
