Because your deficit is calculated based on your activity level setting and chosen weight loss rate, alongside your personal stats. And your activity level is meant to reflect your daily activity level not including intentional exercise.
When you exercise, you burn more calories (increasing your calorie deficit). MFP then gives you more calories to eat, to arrive back at the originally intended deficit/rate of loss.
