This is terrible news. I've lost all this weight and been on maintenance following the calories in minus calories out plan and now I find out that it doesn't work. What am I going to do?

Hivemind ATTACK.
They are flawed. That's for sure. You will never know exactly how many calories you are eating, and you will never know exactly how many calories you are burning.
But you don't really need to. You just use it as a rough measure of what you eat, use the rough figure of 3500 = 1 pound of fat, and then compare your actual and predicted results. If you lose more than predicted, then you know you can eat more or log more calories from exercise. If you lose less than predicted, then eat less or log less calories from exercise.
I think that scientists don't like the imprecise nature, which I can understand, but trial and error using calorie counts as a starting point really does work.
And regardless of how accurately you are measuring it if you burn more energy than you consume, you'll lose weight. Period.0
