A question about Glycogen and pain

First, I have to point out many years ago I suffered a major injury to my right leg.
I have noticed recently that after sticking to my deficit goals strictly for maybe a week and a half, my right leg begins to ache (not cramps, just a dull pain). It makes exercise difficult, but I do it anyway. If I have a day or two where I eat into my deficit, but not exceed my maintenance amount, the pain goes away for a few days after. Is this due to my body creating a surplus of glycogen in the higher intake days and too low an amount in storage during the extended large deficit periods?
