It seems to me like you're not getting enough fats or proteins in your diet. Usually "unclean" stuff is packed with it (fats especially, but it always surprises me how there are 9 grams of protein in 1 100 calorie tortilla), and my guess is your body isn't accustomed to that, and that's what's giving you gas.
Clean is great, but you can't base an entire diet off of fruits and veggies. Throw in some nuts, avocado (technically a fruit but generally avoided because of "fat"), eggs and dairy if you eat it. Don't go crazy over your macros, but if you're getting a reasonable number of calories from natural, non-fruit/vegetable products, your body will at least be used to something more balanced.0
