Losing fat + gaining muscle

Hey guys. I am a little confused with the amount of food I should be taking in. I still have areas that need some work for fat loss (stomach and inner thighs). However, my long-term goal is to bulk up.
In order to bulk up I should be taking in a lot more calories (and protein) than if I'm trying to lose fat. My question is, will the problem areas that still have fat on them start to dissipate as I do my weight training, or will they increase due to the amount of excess calories I need to be consuming to bulk up? The excess calories I'm consuming are mostly protein.
I appreciate any help/advice you can give me!
