So I ran 45 minutes today and burned about 249 calories. I logged this manually into MFP. Then later Fitbit automatically logged 252 calories giving me a total of 501 calories that I'm preeeetty sure I didn't burn. Does this mean this work out is being counted twice? If that's the case, should I even bother inputting with MFP if Fitbit will do it automatically? Thanks!

I have Fitbit Flex.

If you've joined your Fitbit & MFP accounts (via the "Apps" tab at the top of this page), you don't need to log step based activity like running or walking. That's what your Fitbit calorie adjustments are for. Non-step exercise like swimming or spinning can be logged either in Fitbit (that's what I do) or in MFP. If you choose MFP, you'll be asked for start & end times so MFP can override your step data during that time.

I log everything power walking, Zumba, strength training, interval training, any cardio. I log my calories based on what my heart rate monitor says I burn. I enter time started and calories burned. If you don't have a HRM I would let your Fitbit track your calories burned and don't eat all your calories burned because it does over estimate. If you do have a HRM I would enter it to have a more accurate count for your workouts. Your Fitbit will calculate accordingly.

I synced my FitBit Flex with MFP. If you log your exercises with a starting time on MFP --- any calories logged by your FitBit at the same time will go away. Sometimes it takes a couple of minutes but it will eventually go away. I hope that makes sense.
