Amount of intake with exercise on MFP

I have been using MFP for about 2 years off and on (lasted about a week each time). The last 2 weeks I have been meticulous on my diet entry and exercise, no cheating, and putting the bad stuff on there when I get them. I have found that it keeps me honest and when i have to actually account for the candy bar or soda I feel bad and it keeps me from choosing them.

I now find my self competing with....myself on keeping my calories and exercise right where it says, but I have a few questions. What if I am consistently low on my calories after working out (daily amount)? I have several days where I am deficient about 300 calories. At night should I intake to get up to it, ( did that last night with chicken and greek yogurt) or should I just bank for another day, maybe weekend?

Also last couple days I have had very severe Hamstring cramps.... nutrition deficiency or dehydration? Any help on this would be great thanks guys/gals.
