Knees hurt

I started the Focus T25 the first monday of this month. I am now on third week 5th day. I am also running/jogging a mile 2x a week mainly on Tues and Thurs. During the second week I noticed my knees were hurting. I figured that since I have hardly worked out in years that was the reason. I kinda expected my left one to have pain that one has been beat up in my life time. I had a wreck at 16 (almost 14 yrs ago) and the left knee was cut up. But drs said there is a little fluid on it but not that big a deal (this was 5 to 10 yrs ago). I have a spandex (one of those tight knee braces) somewhere that I will probable start wearing to see if that helps. But my right knee has never given me any problems. The pain is constant ache all day and it is bearable its mainly sore and stiff if I get up from a position that had my knees bent for a while. (sleeping, or indian style sitting).
I was wondering if any of these factors might be what is making my knees hurt::
No stretching before T25 but stretching after (with the video). (and stretching before jogging)
Not sure if I am running/jogging the proper way (I noticed yesterday that if I am jogging without picking my knees up it puts more pressure on my knees. But if I take longer strides and lift my knees then that takes the pressure off my knees.
Not drinking enough water. ( I am averageing 60 oz of water and maybe 10 to 20 oz of other fluids a day (v8 fruit juices, green tea and a dieters tea I got in the grocery store) I did drink more water yesterday probable almost 80 oz..
Not doing the lunges/squats in a proper way and not bending my knees as much as I should. (However I think I am doing the lunges fine until it starts getting faster or jumping lunges/squats.)
Sitting at my desk in my chair Indian style (legs crossed) most of the day (yes I know not proper way to sit at a desk.). (never made knees hurt before not even when pregnant)
The way my foot hits the ground when I run. ( I have ran on a tread mill (not for 6 months or so now though) and when I ran it would vibrate my old house and sometimes knock things off shelves) I guess I run flat footed (I really don't think I do but IDK). Should the ball of my foot hit first then my heel come down. I will have to notice how I run next time I go and see what I do subconsciously
I run on gravel. (and really hate it. its harder to run on)
I need to start walking everyday I don't run so my knees will get use to the working out.
Or is it just actually normal and the more my joints work out the stronger they will get and the less they will hurt.
Well that's all I can think of but I am sure there is more that I will think of later. I know almost all of these puts stress on the knees but out off all these what would you think might be the cause?

Very hard to diagnose on this site like this. I personally "suffer" from chronic bursitis which is quite painful - it is worse when I eat foods that cause inflammation. Consider the following: Is there swelling? perhaps some NSAIDS such as Ibuprofen or diclofenac if you do not have any specific allergic reactions to these oral or topical. Otherwise the second is some kind of acute physical damage or muscle tearing.
My advice is give the knee some rest and see if the pain subsides. For medical advice I would tend towards a physio rather than a GP as they are more likely to be helpful in assisting with giving advice on your running technique / shoes / exercises and helping with a diagnosis and prevention. A GP is likely to prescribe "Rest and medications - probably the diclofenac".
One thing I will say helps me is water exercise - it takes weight of the knee and allows movement. The cool water helps reduce the inflammation also.

Thank you that is helpful...however my GP is an avid runner so he actually might be able to help with that. I did not think about shoes though it might be that. Also I forgot to mention that I to the t25 bare foot on carpet o tried to do it with shoes but it makes me slower and its harder to do I get to much traction if thats a thing?0
