accupedo and logging

I have what may be a silly question but when using Accupedo linked to MFP and negative calories enabled, do you still log it if you walk a couple of miles? I do pause it when I ride my bike but II have been walking . To 7 miles a day according to Accupedo and it is still subtracting a couple hundred calories from my exercises logged leaving me still only with 1200 calories a day even though I ride my bike 3 to 7 miles a day and then take a . one to two Mile walk...Any advise on how to properly use this app would be wonderful. Hi, I'm new to MFP and I think i have the same problem.
Today I ran 12km and since I'm using a Garmin device (also linked to MFP) i turned off Accupedo, obiously to avoid double recording the same activity; but once back home i found that garmin added 900 calories while Accupedo removed 1000 calories..... it sound crazy to me that after 12km my calories should be reduced 1000 from 1800
Suppose I didn't go running then I should just get 1800-1000= 800 calories for all day? it make no sense
It's seems I should use Accupedo even during the run (even if make no much sence since i'm already recording it with Garmin)
