Trying to balance out a crazy schedule

Here is my schedule, and I feel that I am counting calories wrong.

Monday: up at 9ish, work out work 5p-3a
Tuesday: In bed by 4:30a, up at 12-1, work out, work 9p-7a workout 4am
Wednesday: In bed by 8:30a, up at 5, work 9p-7a work out 4am
Thursday: In bed 8:30a, up at 5, work 9p-7a, (try to work out 5am)
Friday: Home by 8, nap at 10 and generally no work out, in bed by 10p.
Sat and Sun are normal days wake up work out and go to bed at decent times.

My question is, before when I was working out at 4am, I would count it as a work out for the day it actually was, but if I change how I was counting calories to from when I get up to when I go to bed, it means I would be working out too much on Tuesday, definently would not be able to eat what I have burned. And I wouldn't be working out thursdays and fridays..

How should I count my calories?

    I've always been told to count them from the time you get up until the time you go to bed.
