I seem to always go above the recommended amount of protien, my calories and fat intake are usually right on or close but my protien always seems to go the most over. Is that bad?? What can this cause? Also how much is too much when you are on a 1200 calorie diet?

It is bad to have too much protein, particularly if it is animal protein. There is a great book called, The China STudy. They have learned, they meaning scientists, that high levels of animal protein cause increased risk for cancer, heart disease and other diseases. You don't need as much as you think you do. Just reduce your meat or dairy intake. Have veggies or fruit instead.0

You can set your own protein goals in MFP if you want. If you are doing strength training (lifting weights, push-ups, pull-ups, core/abs, etc) you need more than if you are sedentary or doing mostly cardio exercise.
Check this out, to calculate your own protein intake:
