What type of knee pain can be caused by bike riding?

Last year I rode a bicycle all around for the whole summer for exercise. Near the end of the summer I attempted to jog/run and it caused knee pain to the point I couldn't jog/run at all for weeks. After the pain went away I tried again but the same thing happened and the pain stayed for weeks again then went away. It wasn't painful I just walked though, it was more of a discomfort.
Could this have been caused by having my bicycle seat too low and forcefully pedaling? (I did this a lot and didn't think anything of it)
I started doing intervals for 2 miles last week (walking a couple light poles and then running a couple), then walking another 2 miles. I don't feel pain in my knees but there was that discomfort after the last time a couple nights ago. I've also been doing some leg exercises in my workouts which I think might be part of the cause (wall sits and squats with weights).
Tonight was pretty good and my knees feel good, still a slight discomfort. I skipped the leg exercises for the past couple of workouts also just so I can give my knees a rest.
Please let me know what you think! Any suggestions or opinions would be much appreciated as I'm really looking forward to running and building up my endurance.

goodness..it could be from anything.
wrong form from running can cause knee pain..not that running itself is bad for your knees, just if you run with bad form it could cause stresses on the ligaments and tendons of the knee.
it really could be anything...from a meniscus issues, to ligament tears, arthritis, damage to the bursa of the knee.0
