Is it ok to go over on your protein allotted amount? I was thinking with working out upping protein would be a good thing. I burn about 1000 cal exercising a 5-6 days a week

It depends on how much protein and your sources of protein.
Too much from artificial sources can possible cause kidney or liver problems.

Customize your MFP diary for the sodium level your Dr recommended. Focusing on lean meats is ideal, also eating raw or lightly steamed veggies, and eating more raw fruit can help decrease the chance of back-up from increased protein levels

I don't eat processed food...or protein shakes. Is that what you mean by artificial?

I'm just repeating others at this point, but many recommend 1g of protein per pound of lean body mass. Other recommend per pound of total mass.
