Flat Feet? How to get through the pain.

Well I've had foot problems my whole life and I've continuously worn inserts in my shoes for support. Since I've joined my diet and exercise program with a personal trainer 2 weeks ago, I've come to develop severe pain in my ankle and knee. The pain started in the arch of my foot, then my ankle, and now my knee! The only thing that really helps is exercise but it also causes pain. I took three days off to give my pain a break and the swelling just seemed to get worse. I've also been taping and wrapping for extra support. Is there anything else I can do? Tips? Pointers? Supplements? I just want to reach my goals without really causing any severe damage.
