When it asks for how many cups of water you've had today does it really mean cups or 8oz glasses?

Both, a cup in measure is 8 Fluid Ounces.

If you don't have a glass handy, you can use plastic, paper, or metal.

cups = 8oz. glasses

They are one and the same. Cup is a proper measurement.
