She was particularly motivated when we did all of our exercise together. I've sort of run off and left her in the dust since I've become pretty active lately and sticking strictly to my calorie goals.)
Now she doesn't want to exercise with me anymore because she feels like she's being patronized since I'm in much better shape. I don't point it out, I don't blow by her when we're riding bikes, I run her speed when we're doing couch to 5k. I'm not sure what else to do.

She's feeling guilty. Just ask her what can you do to help her.0

Yeah, she's probably just beating herself up on the inside and feeling jealous. It's not personal. Don't give up on her. Maybe suggest doing to a different workout that you know she likes, but you aren't so enthusiastic about. It will give her a boost to feel better than you (competition is just part of human nature).
Assuming your a male, maybe surprise her by going to a zumba class (it's a dance cardio class offered at many gyms). You willingness to have a little fun (and possibly look a little silly in a class full of women) will definitely make her feel good.0 -
Unfortunately, you can't motivate others to become healthy. They have to want it or it won't work. You could suggest doing things that are active, but don't initially seem like a workout- maybe a hike to see something scenic? Or if she has female friends to work out with maybe that would be better for a while?0
