    Net calories are:

Calories you've ate that day - amount of calories you've burned that day.

You'll want to keep the "net calories" under your goal (mine is 1200 per day).

you actually want your net calories as close to your goal as possible.
mfp gives you a calorie goal to lose weight with no exercise. when you do exercise, you need to eat more to keep your body fueled properly. you dont want to net too low, it can cause problems in the long run.
the only times i would not tell someone to eat their exercise calories to raise their net would be if they were under a doctors diet/supervision or they included their exercise in their daily activity level.

Actually, MFP creates that deficit for you. Let's say MFP says your goal for calories is 2,000. In reality, to maintain, you might need say 2,400. They have already created a -400 calorie deficit so that you could still lose weight even if you are not exercising.
So you really should try not to go more than, say, 100 less than your goal. I promise, you will see results more quickly if you eat at goal, or at least eat your BMR if it's less than your goal. Good luck.
