Are my running shoes damaging me?

I went for a 30 minute run about two hours ago and the inside of my right ankle is really sore now. I can't remember if it started on the run as I was in the zone but now it's bloody painful! I've got a pair of Asics - they're not geared towards any specific type of running style though. I've only used them about three times and this is the first time I've ever felt in pain after my work out with them, before I was running in cheerleading/dance trainers (naughty) and after every run I'd feel at least some kind of pain in my legs.
Is it possible to change the way I run or is it the shoes that are doing this?
