I live in a small town, with a small gym. often times I am alone in the weight room. It has weight machines (which I have been using for 6 weeks), and a bunch of "dumbell" weights, benches and a rack (i think its called) with a bar,
I started the stonglift 5x5 this week, the "rack works great for the squat and bench press, but is too short for the overhead press, I am just a couple of inches from being able to extend my arms fully. what should I do? do I do it sitting? or not extend my arms. Is there something different I should do in place of this?

Congrats on doing Stronglifts!
Seated overhead press should be fine. Or use the dumbbells.
Here are some tips for lower-back safety when doing the overhead press in a seated position:

If the rack allows you to adjust the placement of the bar it probably has holes on the outside as well. I have to move the bar outside the rack, set the pins on the outside and place the bar at the right height to get started. Otherwise you'll have to lift from the ground to get started, which isn't a horrible idea, but will get harder to do as the weight goes up. The other option might be to do the move seated from a bench placed inside the rack, like this: http://www.exrx.net/WeightExercises/DeltoidAnterior/BBSeatedMilitaryPress.html0
