6Week 6Pack/Killer Buns & Thighs

I'm planning on starting these two next week, alternating and doing each 3 days a week for the next 6 weeks. I've so far completed 30 day Shred and have two more days of Ripped in 30.
I'm psyched to start my new program as I hope to really work my problem areas, however I do have one concern. My arms & shoulders have been getting pretty sick recently. I'm worried that if I neglect them for six weeks they will be less awesome. The only other exercise I do is running 4 days / week.
Do either of these work your arms enough to at least maintain muscle? Thoughts? Experiences?
