I've find that I eat my exercise calories a lot of the time.
Is this necessarily a bad thing?

Nope. You're using the site as designed.
If you find that your weight loss slows, check and make sure they're not overestimating, but the MFP estimates have been pretty decent for most activities as long as I'm careful to deduct any rest breaks.0
