knees are killing me

Everyday I do Jillian Michaels' 30 day shred, pilates and yoga. Lately, I've noticed that my knees are incredibly sore. I ice them and do everything I'm supposed (not going too far into lunges etc) but they are still killing me. Any suggestions?

Every day? Maybe some of this is overuse and you need to incorporate some rest days into your routine.
Other than that, it sounds like you may still have a problem with form. My daugher does 30DS and I've had to spot check her squat form several times. You should feel like you're squatting back, not down. She was feeling pressure in her knees without really having her knees go over her toes until she really started trying to squat back. And for lunges, you reach out with your forward foot for placement but your body should go straight up and down with your weight evenly distributed over both legs. If you're leaning forward or using your forward leg to do the work even if you aren't going past the toes, that puts pressure on your knees too.0
