Nutritional Ketosis Diet how do I measure success?

I am doing the Nutritional Ketosis Diet and it seems to be working (dietdoctor.com/lchf or www.eatingacademy), however I wonder how I should measure progress.
Overall weight lost
Fat Percentage
Lean Muscle percentage
I have lost 18 pounds on the scale, but I noticed that if I convert the percentages to pounds, my results in two weeks are
1) Lost 16 pounds of Fat
2) Lost 4 pounds of lean muscle (probably because I had 59-72 grams of protein each day for three days on my vacation last week.
So, how should I measure success now that the weight will come off more slowly as my body adapts to ketosis? I think it should be in net pounds lost.
I took my blood work prior to starting and I intend to repeat the lipid profiles at week 4, 8 , and 12 to see if the diet and/or weight loss affects any of my stats as well, so how should I measure success in the interim?
