Squat problem

I'm finally transitioning away from weight machines into "real" weights. I'm still a little leary of going all out, as I lift by myself.
Sooo, today was my first time doing Smith machine squats. During the transition from down to up on each rep, I experienced some strain in my left vastus medialis. It didn't hurt exactly, but it wasn't quite right and it was only on my left leg. I snagged a trainer to come check my form, which was declared excellent.
So, what the heck? Is this just a weak muscle because I've been relying on machines or did I mess something up?

Squat with a regular barbell and then see how it goes. Start with the empty bar and add weight gradually after you are comfortable.0
