Stability or Motion control running shoes?

After injuring both of my knees within a 3 month period, I seen a doctor who informed me that I have flat feet. I had been running at least 5km 3-5 times a week on treadmill in a neutral shoe (under armour charged) and I think maybe that the shoes were the cause for my knee pain. I dont have the option of going to a shoe store where I live so I'm hoping someone out there can give me some pointers on what shoes are best. I have been looking at both stability shoes and motion control online and Im stumped on what I should go for. I am about 123lbs and 5'2". I miss running soooo much and want to get back into it. Please help!!!
