Swimming V Aerobics

Hey there,
New to this site so I'm helping someone can help me with a thought I've been having.
I'm a keen swimmer, so decided that most of my exercise would be swimming, I do approx 40-50 consecutive laps, 3 times a week.
However, on my non swim days I thought I would add an aerobic workout in the equation. After a half hour workout I ache like you wouldn't believe.
So, my question is, is swimming not working as i think it should be, are my muscles not being worked in the same way?
