What to do about knees?

I thought losing weight was supposed to help your joints! My knees are quite achy these days. My workout schedule is made up of running, walking, and JM 30 DS. I do some heavy weight lifting, but it's mostly upper body stuff. I want to get started on Strong Lifts, but the thought of squats and the way it hurts my knees scares me. I'm 36, so not too old but I guess after carrying around an extra 75 pounds for the last 12 years didn't do my joints any justice.
I just did JM 30 DS for a month and the lunges and squats really hurt my knees. I can do a nice full lunge or full squat but it makes my knees very achy. Is this something that will work out on its own or should I be taking a supplement for joint pain?
I have read someone on here say they used to have all kinds of knee problems but it got better through heavy lifting, maybe I just need to tough it out. Any suggestions?
