should you use burned calories gained from exercise on your daily allowance

That's the idea of MFP, that you eat back some of your exercise calories. I would probably limit it to 50% though.0

Yes! MFP sets up your calorie goal based on you doing no exercise. When you exercise you need t eat at least half of those calories back to ensure your deficit is not too high.
