So went for a 3 mile run two days ago and my foot is killing me. It especially hurts when I get out of bed in the morning. Thoughts and help much appreciated.

    Look up plantars fasciitis.
It sounds like your Achilles' tendon is inflamed. I am suffering through the same thing right now.
Prevention is to do a full round of stretches after a run.
Follow the RICE recovery plan and don't cheat yourself. That will only slow recovery.

Before you step out of bed in the morning indulge in a little foot stretching to make that first step tolerable.

For pain relief try Voltaren jel.

Definitely sounds like PF although it's wise to check with your doctor. Rolling your foot on a frozen bottle helps, but in addition to that and PF exercises was Oofos sandals. Expensive but life changing in terms of preventing the pain.
