I use Mint, from Intuit. You can link your bank accounts, bills, credit cards, and it tracks automatically. Set budgets and get alerts when you reach the budget limits, reminders when a bill is coming due, etc.1

I use GNUCash as my electronic registers: http://www.gnucash.org/
For online apps, aside from electronic banking:
https://www.mint.com/
https://www.personalcapital.com/
I haven't liked it. But, there's a lot of people who use YNAB (paid subscription): https://www.youneedabudget.com/
I would also recommend taking a stroll over to http://www.mrmoneymustache.com/ for some good reading. There's some things which are a bit extreme. But, he has some good articles, and advice.0 -
Check your bank's online banking software/site too, they often have a budget app/wizard included0

Mint is pretty handy for setting limits and tracking your spending per category.0
