Confused - silly question

I am aiming for 1200 calories a day and have been running on top of that, typically burning 400-600 calories. I realise estimates can’t be reliable so I tend to think I’ve burned less, like 3-400. I’m sometimes eating 1400 calories but that puts me below the minimum 1200 on exercise days. Should I eat more? It’s difficult as I’m not feeling over hungry.

You should be worried.
It's okay every now and then, but it's not good for you and it will eventually lead to an over-eating event because you can't keep doing that and continue to have energy and health.2 -
Add in some higher calorie snacks. An ounce of cheese, a small handful of almonds, half an avocado, etc. You'll be more likely to hit your net calorie goal and you won't feel overly full.4

Running is really easy to get an accurate calorie count for:
Bodyweight in lbs x 0.63 x distance in miles5 -
I don't run so have no idea if the MFP calculation is correct, but the formula in the post above should help you work out who is correct. If you really do find that the calories tracked by MFP is more than you're burning, I'd be inclined to log fewer minutes.
The number of calories that MFP gives me for a session on the cross trainer is about double what the cross trainer says I've burned. Neither are probably totally accurate, but at least the machine knows how much effort I've put in. I intend to start logging half to three quarters of the time I actually exercise so that it'll be easier for me to see if / how much I am over-eating.0
