I would suggest letting your week side dictate weight and reps. For a bit (until weak side catches up) start with the weak side. It shouldn't take long for the weak side to catch up.

What type of shoes are you wearing? If they are a soft "running"? shoe I would recommend trying squats in your stocking feet. If that seems to help (soft shoes =horrible stability) you could get converse chucks or keep Squating without shoes.

I see no harm in them depending on your goals. That said, I would suggest building your grip strength with some grip specific training (e.g. Farmers walk, or holding heavy deads at the top for a three count)

I would start with stronglifts, nice simple plan. You can get in and out of the gym in an hour or so, you won't be grinding out a three hour session.
