It is very likely that your squat form was off and you were using too much weight for your experience level. Squatting, with proper form, actually helps improve your core strength.

I would recommend still doing them. First make sure you have proper form. Try starting with just body weight. Or work 2 muscle groups at the same time and combine a squat with a shoulder press using 3 or 5 lb dumbbells.
eta: Also, stretch before and after. Stretch all the muscles in the area: butt, inner thighs, quads, hamstrings and even some gentle stretches for lower back. Some people will say to never do static stretches with "cold" muscles, but I do all the time and have never had problems. Otherwise you could walk ~10 minutes first then stretch.0
