Does anyone know how to count calories burned while paddling a kayak on flat water?

There's no perfect answer. I'd just use the MFP exercise database entry for kayaking (with the amount of time you were actually paddling), probably. (I just looked at it; it doesn't give me crazy calories for continuous activity, IMO.)
A heart rate monitor's estimate could be semi-OK if it's steady paddling, but if there are changes in intensity and rest breaks, as is likely in real life, it's going to be decreasingly accurate.
If you don't do it often, just use the MFP estimate and go on with life. If you do it often, monitor your weight trend results over time and adjust according to those. It'll be fine.0 -
I wear a HRM when I take mine out on lakes or the Baltic. If I take a break, which only really happens if my daughters with me, I pause Strava. Otherwise I'm doing it for exercise.
The database on here is a good shout too but just record your working time notvthectine your out.1 -
Based on Livestrong if it is accurate, I feel it is high and I kayak. I guess if you were all out and not stopping it would be closer.

If you want to be accurate as possible, there are paddle power meters.3
