    The idea is to do a workout 3 times a week, alternating between workout A and B, also giving yourself a rest day in between workouts.

    MWF is a common series of days. If that works for you, great. I lift Tues/Thu/Sat. That works for me. Your second scenario might sometimes have you lift 4 times a week. I'm no expert, but that seems a bit much.

    Just pick 3 days a week that you can commit, generally. And go with that. ...is my advice.

    You'd probably want to check the site, but if I recall correctly it's supposed to be 3 days per week, split up however you want--making sure you get enough rest. To that end, I think the second option you present might be a little much once you start lifting amounts that challenge you.
